Even in actual militaries there are transponders and IFF systems. Transponders are turned off during combat, but the IFF systems are not, to enable identification for other friendly military aircraft.
If something similar exists in the Star Wars universe, then those IFF systems could be hacked/infiltrated by the enemy or by a particularly skilled bounty bunter.
