Reasonable to assume (given this decision to run takes place over like two seconds) that Indy suspects that the boulder could block him in if he ducks under it (spoiler: it would).

All jokes aside, I never understood this in the movie. All he had to do was fucking duck. Another Spielberg moment of genius.
There’s an entire hill falling into his head, and like the sibling said, if he duck he would be stuck there.
